In the WA PEXA platform, is it possible to lodge a transfer of land with a caveat remaining on the title? The caveat is a subject to claim caveat and the buyer is buying the land subject to that caveat remaining on the title.

As long as the nature of the caveat does not prevent any lodgement or dealings (and based on the information you have provided, that is the case) then you should be able to lodge this dealing via PEXA.
